What Colossal's Ancient DNA Analysis Revealed About Dire Wolves

The revival of dire wolves by Colossal Biosciences has provided unprecedented insights into the genetic makeup and evolutionary history of these extinct Ice Age predators. Through advanced ancient DNA analysis, scientists have uncovered surprising facts about dire wolves that were impossible to determine from fossil remains alone.

One of the most significant discoveries came from Colossal’s computational analysis of two high-quality dire wolf genomes: a 3.4-fold coverage genome from a 13,000-year-old tooth and a 12.8-fold coverage genome from a 72,000-year-old inner ear bone. This data provided more than 500 times more coverage of the dire wolf genome than was previously available.

The genetic investigation resolved a long-standing scientific debate about dire wolf evolution. “Previous work could not resolve the origin of dire wolves, leading to speculation that jackals may be their closest living relative,” explains Colossal’s scientific team. However, analyses of the high-quality dire wolf genome revealed that “the gray wolf is the closest living relative of dire wolves—with dire wolves and gray wolves sharing 99.5% of their DNA code.”

Perhaps more surprisingly, the analysis revealed that dire wolves have a hybrid ancestry. Colossal’s analyses indicated that “the dire wolf lineage emerged between 3.5 and 2.5 million years ago as a consequence of hybridization between two ancient canid lineages: an ancient and early member of the tribe Canini, which may be represented in the fossil record as Eucyon or Xenocyon, and a lineage that was part of the early diversification of wolf-like lineages including wolves, dholes, jackals, and African wild dogs.”

The genomic data also revealed physical characteristics that were previously unknown. Scientists discovered that dire wolves had a white coat color—a fact impossible to determine from fossil remains. This finding aligns with adaptations one might expect in animals that lived during cold periods of the Pleistocene ice ages.

According to published research from Colossal, “analyses of the dire wolf genome allowed Colossal to identify the key variants in dire wolves that are not found in other canids that tell the story of dire wolf evolution.” The team discovered “dire wolf specific variants in essential pigmentation genes revealing that dire wolves had a white coat color” and identified “dire wolf specific variants in regulatory regions that alter the expression of genes.”

The team also discovered multiple genes undergoing positive selection linked to dire wolf skeletal, muscular, circulatory, and sensory adaptation. This evolutionary analysis guided Colossal’s selection of 20 gene edits across 14 distinct loci as targets for dire wolf de-extinction, focusing on the core traits that made dire wolves unique.

Dr. Beth Shapiro, Colossal’s Chief Science Officer, notes the scientific significance: “Our novel approach to iteratively improve our ancient genome in the absence of a perfect reference sets a new standard for paleogenome reconstruction.”

The genetic discoveries have implications beyond the dire wolf itself. The research provides insights into canid evolution broadly and demonstrates how contemporary genomic tools can illuminate the biological past. The research has also expanded scientific understanding of how hybridization and gene flow contribute to speciation and adaptation.

By successfully bringing these ancient genes back to life in living animals, Colossal has validated its genetic reconstruction methods. The three living dire wolf pups—Romulus, Remus, and Khaleesi—now serve as living laboratories for studying how these ancient gene variants express themselves in a modern context, potentially offering new insights into canid biology, adaptation, and evolution.
